全州禾花鲤皮肤转录组特征分析

Transcriptome Characteristics Analysis of Skin of Cyprinus carpio var.Quanzhounensis

摘要: 为探究全州禾花鲤乌褐色、半透明的经济体色性状,发掘全州禾花鲤的皮肤基因信息,以全州禾花鲤的皮肤组织为研究对象,利用高通量测序技术进行转录组比较分析。结果显示,全州禾花鲤和建鲤(对照)的皮肤组织转录组测序获得37 066 778~58 708 166条clean reads,Q30在94.96%以上,GC碱基比例在51.00%左右;发现新基因10 537个,检测出单核苷酸多态性(SNP)位点1 278 906个、插入缺失(InDel)位点80 238个。筛选显著差异基因11 717个,其中上调基因5 133个,下调基因6 584个。GO注释到56个二级分类,显著富集的GO条目127个,主要集中在生物学过程和细胞组分;KEGG分析获得显著富集通路60 个;网络分析结果显示,以代谢途径(Metabolic pathways)、p53 信号通路(p53 signaling pathway)和细胞周期(Cell cycle)通路作为网络核心,与众多KEGG通路关联且相对独立。

Abstract: In order to explore the black brown and translucent economic body color traits of Cyprinus carpio var.Quanzhounensis,and further explore the skin gene information of Cyprinus carpio var.Quanzhounensis,the skin tissue of Cyprinus carpio var.Quanzhounensis was taken as the research object,and high⁃throughput sequencing technology was used to conduct transcriptome comparative analysis.The results showed that 37 066 778—58 708 166 clean reads were obtained from the transcriptome sequencing of the skin tissue of Cyprinus carpio var.Quanzhounensis and Cyprinus carpio var.Jian(CK),with Q30 above 94.96% and GC base ratio about 51.00%;10 537 new genes were discovered,1 278 906 single nucleotide polymorphism(SNP)sites and 80 238 insertion deletion(InDel)sites were detected.We screened 11 717 significantly differentially expressed genes,including 5 133 upregulated genes and 6 584 downregulated genes.GO analysis showed that they were annotated to 56 secondary classifications,with 127 significantly enriched GO entries,mainly concentrated in biological processes and cellular components;KEGG analysis revealed a significant enrichment of 60 pathways;The network analysis results showed that the metabolic pathways,p53 signaling pathways,and cell cycle pathways were the main network cores,which were associated with numerous KEGG pathways and relatively independent.
